How Co-Op Progression Works in Gotham Knights
First off, any main missions you complete with another player will carry over into your game. So, for instance, if your friend is a few primary missions ahead of you, and you complete those missions in co-op. When you return to your game, you’ll be asked if you would like to skip them.
You can not undo this choice, so make sure you know whether or not you want to replay those missions. This is for your critical path missions only.
Any side activities you complete will carry over in the form of resources and experience gained. These rewards are instant when you’re playing co-op and will not be lost upon returning to your game.

Fast travel points do not carry over. You’ll have to unlock those and the Lucious Fox missions separately. This goes for any of your contacts like Detective Montaya and everyone else.
Your acquired gear, level, resources, mods, and everything else will persist through co-op encounters. You do not have to worry about not gaining anything for playing co-op with a friend.
So the answer is that most of your stuff will carry -over when playing cooperatively with a pal. Don’t worry about losing your stuff; the co-op in Gotham Knights is pretty seamless.
